Introduction to Particle-Based Stochastic Reaction-Diffusion Models

Synopsis:
Particle-based stochastic reaction-diffusion models are a commonly used approach for studying the stochastic dynamics of biological systems involving both spatial transport and chemical reactions. I’ll introduce the popular volume reactivity model of Doi and contact reactivity model of Collins, Kimball and Smoluchowski, discussing how to formulate the models mathematically, and their relation to macroscopic deterministic reaction-diffusion PDE models. I’ll then survey several numerical methods for simulating such models, with a focus on the Convergent Reaction-Diffusion Master Equation approach that will be used in my Applied Math Seminar talk.
